[BHE/benchmark] update the reference file and fix the tolerance

This MR update the 10 steps results in the benchmark "A 3-BHE Array Coupled With Pipe Network" for HeatTransportBHE process. The comparison tolerance in the related Test.cmake is updated correspondingly.
